True pathogens: These cause disease in normal/healthy host due to virulence factors that cause disease. After recovery the immune system forms memory to the pathogen.
Organisms in the microbiome: These organisms live within an do no harm and actually benefit your. If these organisms infect a person it's usually due to mechanical failure of the barrier to keep them where they are. These infections are most often mixed with multiple different microbes involved.
Immunodeficiency Microbes: these are single microbes that are specific to a particular immune defect.
